Been spending a lot of time figuring out how he is strumming and where the mutes are coming in but I found it very difficult.

(from 3:00 onward)

ddudu-D-ududud-D-dudu-D

To me, this strumming pattern still doesn't sound right. Capital D is where the chord changes are occurring. Underlined "d" is where he's either muting (close to 3:00) or accenting (later on in the song). I'd really appreciate it if someone can help me clarify this!

Can't help you too much on this I'm afraid.
It's more or less typical Sheeran though I think... he uses his fingernails a lot and emphasis sometimes with slaps to the guitar body...
